Navigation tree loading slow on custom theme

I'm working on a custom theme from scratch for fun and hitting an issue I can't seem to troubleshoot. 

When the page initially loads there is a 'flash' of the navigation tree links, for just a half-a-second. After the flash they collapse back down the way they should be and nothing else is wrong. 

I tested in Chrome and Firefox. I also tried clearing out any css that is applied to those elements, and I still get the flash.

I don't get the flash on the same forum with the Default theme. 

It seems like a javascript thing, but I'm not sure where to start looking. Any clues?

To be honest, there's nothing you could do really. It's "flashing" because javascript loads *after* all the elements on the page loads, so if you have a number of items that need to load in that menu, it'll flash momentarily until all those items are through before the js activates.

That's interesting. Do you know why it could be a custom theme would flash but the default theme would not on the same forum?

Without seeing the exact theme, the general answer is that there are a lot of elements on the custom theme (in the menu or not, I misspoke earlier) that have to load first before the page is considered "done" loading, so it's taking a little longer for that to complete and it's delaying the js taking effect.
