Hi! I'm like 99% sure I know the answer to this but I wanted to confirm.
I'm helping update a site's graphics, styles, layout templates, etc. But its completely different from the site's current layout. If I have a site with Layout A (styles, templates, etc). Can I still create a skin with Layout B (completely different layout templates, styles, etc) and it not effect the first skin?
I know things like member group colors are global, but I don't want to interfere with Skin 1 while Skin 2 is in development.
Thanks in advance.

Yes, as long as you keep any codes within the Layout Templates & Style Sheets for the in progress theme + make sure that any plugins you want to affect Skin A but not Skin B and vice versa are disabled appropriately per skin.

In addition to what kami says: - Be careful when you customize in header/footer that would affect all theme. See more here- Member group colour can be customized for each theme: Theme manager > choose the theme > Theme settings > tab Groups and Ranks. - while the theme is under development, set permission of the theme appropriately to prevent members from viewing/selecting it before the theme is ready.
