Like when you click Subject when making a new post the cursor flashes, it'd be great if the live search in the pagination bar did something like that when you clicked it, or at least if the word search... went away so you knew you had actually clicked it

Many times I have been typing still, and it searches. Then I have to go back, and search again.

You know you can keep typing right? So if I was searching for 'searched' and it started searching after I'd typed 'search' I can still keep typing and add 'ed'.
But there is no way to tell if you have successful clicked in the box beyond just typing it and seeing if anything happens

This could be a mac platform problem since I cannot reproduce and get the blinking caret in Opera, Chrome, IE, Safari for Windows and Firefox as soon as the input obtains the focus... "Search..." disappears on focus in IE, Safari and Opera but remains until typing starts in Chrome and Firefox. I also remember reading in some code snippet that the autosearch default limit was 3 letters typed before the actual search begins although I think some sort of delay could be put in place to determine if slow typers such as myself are still hunting for the next key to cut down on unnecessary AJAX requests.

could well be, I checked it in firefox on a mac before posting this. And only tend to search on support which tends to be when I'm on the mac. When I get reunited with a windows laptop at the weekend I'll give it a go on there!

This is completely based on your browser/OS and how it interprets things. It's not a feature.
I can make a note in our to-do list to see if there's a solution. But honestly I wouldn't get your hopes up. It really is entirely based on your browser and OS.
The search field has certain properties that make it different from a basic field like the Subject line. Those properties can't be altered and still have it work the way it's supposed to. When we have the time we will see if there is something we can do to improve this. But it will likely not be before a v5.x update.
For reference, I tested in all 5 browsers we support here on my Windows 7 machine and it blinks in all of them (including different versions of the same browser). It seems you are in the unlucky combination.
