The color under reply can be found on the Colors & Theme Creator (Admin Area > Themes > Colors & Themes Creator). Open up the Customize Theme Colors dialog, and change "Buttons" under "Title Bars".
In the same dialog window, the black color on pagination can be found as "Text" under "Pagination". It's linked with the text color of the other boxes (they're inverted colors by default). If you want to modify just the background color by itself, go to Admin Area > Themes > Advanced Styles & CSS > Style Sheet, and find this line: (~485)
.ui-pagination li.state-selected > a { border: 0px solid transparent; background-color: @pagination_text_color; color: @pagination_background_color; padding: 5px 6px; cursor: default; }
and change the background-color to whatever you want it to be.
As for making the entire thing smaller, there's no simple way to do it. If you just want it shorter, you can add something like this:
font-size: 80% !important; line-height: 10px !important; to your CSS on this line: (~483)
