THEMES > ADV.STYLES & CSS > STYLE SHEET --
when doing anything on the stylesheet -- need to do it at the bottom do not delete anything on that page. Scroll to the bottom and start from there.
For JS -- THEMES > LAYOUT TEMPLATES -- as long as you have experience -- go for it.
However, not everything will work at Proboards - it depends on what you want and all that good stuff.

I don't use them here at Proboards. But I don't think Bootstrap can be used (maybe an admin in red or others can give their input on this). I have heard JQ is used but for small things. Sorry not much help.

JQuery is already loaded on PB forums, so you don't need to (and should not) load another copy of jquery.min.js.
You can use JavaScript / JQuery in places that allow HTML - Headers / Footers and Templates. Scripts will need to be between <script></script> tags if placed in those areas.
