I am working with someone else's theme that no longer seems to have a support page up for it. I am trying to remove these grey boxes that show up next to the board title. I have tried to find it everywhere, including in the forum wrapper and the board list. I can't tell if it is an image or what and nothing appears anywhere the board titles are, which is where I assumed it would be. Any help on where I could maybe find these to remove them?

Those images are, by default, located in your admin panel. Go to Admin > Themes > Theme Manager. Mouse over the theme that the problematic images are on and you'll see some buttons show up - click on Images. Scroll down (if needed) to the Forum Icons section. In there, you'll see Board: New Posts and Board: No New Posts - those are the 2 icons (again, by default) used for that area. You can reset them back to their default images or upload/link to your own images.

I checked there, it is currently showing it as the default folder image, not the little grey square. however when you look at the forum itself, the folder icons are not visible and are instead replaced with the squares. I think there is some code unique to the theme somewhere over riding it.
Also, I would like there to be no image there at all, I don't see an option in the image section to completely remove something from showing up there. Is there a way to completely remove the new post indicators?

Thank you for the help! I found where it was in the CSS. It was a single line set to alter the icon.
